本发明涉及病毒基因组扩增,具体涉及一种扩增h5n6亚型禽流感病毒全基因组的通用引物、试剂盒及方法。
背景技术
:禽流感是禽流行性感冒的简称,是由a型流感病毒引起的一种禽类(家禽和野禽)传染病。禽流感病毒(avianinfluenzavirus,aiv)感染后可以表现为轻度的呼吸道症状、消化道症状。根据禽流感病毒致病性和毒力的不同,可以将禽流感分为高致病性禽流感、低致病性禽流感和无致病性禽流感。禽流感病毒是有包膜的rna病毒,形态不规整,外观形态为直径80~120nm的球状或长达数千纳米的丝状,其基因组由8条单股负链rna组成,共编码10种蛋白质,包括血凝素(hemagglutinin,ha)、神经氨酸酶(neuraminidase,na)、核蛋白(nucleoprotein,np)、基质蛋白(stromaprotein,sp)、聚合酶蛋白(pb1,pb2,pa)、非结构蛋白(nonstructuralproteins,ns)和其他蛋白质(he,m2,m3,nb)。近些年来,高致病性禽流感病毒在田间不断变异,2013~2014年,课题组在河南、河北、广东、广西、江苏、福建、山东、云南等地区进行禽流感病毒流行病学调查时,分离到了ha基因序列位于2.3.4的新进化分支,即类2.3.4分支,该分支已成为华南等地区的主要流行毒株,2014~2015年度h5亚型禽流感流行病学调查结果表明,类“clade2.3.4”基因型的毒株数量增加最快、污染面最广,h5n1、h5n2、h5n6和h5n8等多种亚型毒株共存,给养禽业造成较大的损失,“clade2.3.4”基因型的毒株并没有减弱之势,给养禽业造成巨大损失。2016~2018年h5亚型禽流感流行病学调查结果表明,clade2.3.4分支成主要流行分支,截止目前,现有h5n6亚型禽流感病毒均属于该分支,因此研究能快速获得h5n6亚型禽流感病毒的全基因组序列对于禽流感流行病学的调查分析及禽流感防控至关重要。现有h5n6亚型禽流感病毒的全基因组测序存在以下缺点:传统的实验室进行基因克隆测序,是将dna片段连接到载体中,再转化至感受态细菌,然后筛选出阳性克隆菌进行扩繁,扩繁后提取细菌质粒dna,再送往专业测序公司进行测序。此方法耗时、成本高、效率低,不适合大批量的测序,这种方法难以发现混合病毒感染,容易得出错误的全基因组序列。技术实现要素:本发明的目的之一在于提供一种扩增h5n6亚型禽流感病毒全基因组的通用引物组。本发明的另一目的在于提供一种扩增h5n6亚型禽流感病毒全基因组的试剂盒。本发明的再一目的在于提供一种扩增h5n6亚型禽流感病毒全基因组的方法本发明的又一目的在于提供一种h5n6亚型禽流感病毒全基因组的测序方法。本发明所采取的技术方案是:一种扩增h5n6亚型禽流感病毒全基因组的通用引物组,其核苷酸序列如下所示:引物对1:ha1-f:agcaraagcaggg(seqidno:1)ha1-r:tctgctcaataggtgtt(seqidno:2)引物对2:ha2-f:ccaaaatraacgggca(seqidno:3)ha2-r:agtagaaacaagggtgr(seqidno:4)引物对3:na-f:agggtgaaaatgaat(seqidno:5)na-r:ctcctgttgctgaaatgca(seqidno:6)引物对4:m-f:tcttctaaccgag(seqidno:7)m-r:ttctatgttgacaaa(seqidno:8)引物对5:ns-f:acactgtgtcaag(seqidno:9)ns-r:aagctgaaacgagaagg(seqidno:10)引物对6:np-f:cgatcttatgaacaga(seqidno:11)np-r:ctgcattgtctccgaag(seqidno:12)引物对7:pa1-f:agcraaagcaggtactgaty(seqidno:13)pa1-r:catncccatcatcat(seqidno:14)引物对8:pa2-f:acatttttcggctggaaa(seqidno:15)pa2-r:gaaacaaggcatttt(seqidno:16)引物对9:pb11-f:gagactggagcaccycaact(seqidno:17)pb11-r:agcraaagcaggcaaacy(seqidno:18)引物对10:pb12-f:craaagcaggtcaawtatat(seqidno:19)pb12-r:acaaggtcgttttwaaacw(seqidno:20)引物对11:pb21-f:arttcacaatggttgg(seqidno:21)pb21-r:acaaggcattttttca(seqidno:22)引物对12:pb22-f:taataaagctgctacc(seqidno:23)pb22-r:cagcaggtycctt(seqidno:24)。一种扩增h5n6亚型禽流感病毒全基因组的试剂盒,该试剂盒含有上述所述的引物组。优选的,上述试剂盒还含有dntp、taq酶、反转录酶。一种扩增h5n6亚型禽流感病毒全基因组的方法,包括以下步骤:1)提取样本rna,将rna反转录为cdna;2)以cdna为模板,用上述所述12对引物对分别进行rt-pcr扩增,获得h5n6亚型禽流感病毒全基因组的扩增产物。优选的,步骤2)中rt-pcr扩增体系为优选的,步骤2)中rt-pcr扩增体系程序为:95℃预变性5min,95℃变性50s、58℃退火30s、72℃延伸3min、进行35个循环,72℃延伸5min。一种h5n6亚型禽流感病毒全基因组的测序方法,按照上述任一项所述的方法,获得h5n6亚型禽流感病毒全基因组的扩增产物,将扩增产物用全自动序列测序仪进行测序及拼接,即得h5n6亚型禽流感病毒全基因组的核苷酸序列。本发明的有益效果是:(1)设计的引物组进行一步法rt-pcr扩增,12对引物所有体系一致、退火温度一致,扩增条件一致,此方法省去了一个引物一个最适退火温度的操作,使操作方法更加简便,省时、省力。同一反应程序可以同时扩增多种基因片段,可快速获得h5n6亚型禽流感病毒的基因组全长序列,扩增h5n6亚型禽流感病毒全基因组时间较短,1.5天可获得全基因组。具有简便,耗时少,节约成本等优点。(2)采用分段引物进行测序,使重叠的序列部分更保守,确保所测序列的准确性。(3)采用pcr产物测序便可获得准确率较高的序列,减少存在产物回收及ta克隆测序的工作。(4)所测序列信号峰没有出现套峰杂峰,背景干净,测序结果准确,可用于区分毒株是否有混合感染的情况。(5)本发明是可适用于所有h5n6亚型禽流感病毒全基因组扩增,既包括了h5n6亚型禽流感病毒的基因组以及其两端极其保守的非编码区,适用性广,通用性好,且适合大批量测序及验证是否混合感染。附图说明图1h5n6亚型禽流感病毒流行毒株gdjm株ha基因的测序峰;图2为本发明h5n6测序引物基因rt-pcr扩增产物的电泳检测图;m为dl2000;1:ha1;2:ha2;3:na;4:m;5:ns;6:np;7:pa1;8:pa2;9:pb11;10:pb12;11:pb21;12:pb22。具体实施方式下面结合具体实施例对本发明作进一步的说明。实施例1:h5n6亚型禽流感病毒全基因组测序引物的设计与合成下载genbank数据库中2010-2016年中国地区和中国国家流感中心病毒序列数据库中h5n6亚型禽流感病毒的ha、na、pa、pb1、pb2、np、m和ns基因,软件比对分析不同病毒和不同基因序列,选择相对保守区设计全基因组特异性扩增引物序列。引物设计中允许同一变异位点允许4个及4个以下简并碱基。将所设计的引物进行大量筛选和验证,最终获得效果最佳的一组引物,如表1所示,该组引物包括12对引物,该12对引物进行一步法rt-pcr扩增,该12对引物所有反应体系一致、退火温度一致,扩增条件一致,同一反应程序可以同时扩增多种基因片段,省去了一个引物一个最适退火温度的操作,使操作方法更加简便,省时、省力,可快速获得h5n6亚型禽流感病毒的基因组全长序列,具有简便,耗时少,节约成本等优点。表1h5n6亚型禽流感病毒全基因组测序引物组引物名称引物序列ha1-fagcaraagcaggg(seqidno:1)ha1-rtctgctcaataggtgtt(seqidno:2)ha2-fccaaaatraacgggca(seqidno:3)ha2-ragtagaaacaagggtgr(seqidno:4)na-fagggtgaaaatgaat(seqidno:5)na-rctcctgttgctgaaatgca(seqidno:6)m-ftcttctaaccgag(seqidno:7)m-rttctatgttgacaaa(seqidno:8)ns-facactgtgtcaag(seqidno:9)ns-raagctgaaacgagaagg(seqidno:10)np-fcgatcttatgaacaga(seqidno:11)np-rctgcattgtctccgaag(seqidno:12)pa1-fagcraaagcaggtactgaty(seqidno:13)pa1-rcatncccatcatcat(seqidno:14)pa2-facatttttcggctggaaa(seqidno:15)pa2-rgaaacaaggcatttt(seqidno:16)pb11-fgagactggagcaccycaact(seqidno:17)pb11-ragcraaagcaggcaaacy(seqidno:18)pb12-fcraaagcaggtcaawtatat(seqidno:19)pb12-racaaggtcgttttwaaacw(seqidno:20)pb21-farttcacaatggttgg(seqidno:21)pb21-racaaggcattttttca(seqidno:22)pb22-ftaataaagctgctacc(seqidno:23)pb22-rcagcaggtycctt(seqidno:24)由于部分流感病毒基因片段上下游保守区的长度不一,导致个别上下游引物长度差异较大,引物对tm值差异大,常规一步法rt-pcr难以有效扩增;本发明针对h5n6亚型禽流感病毒的8个基因片段,设计同一反应程序中同时扩增,大大提高了扩增效率,一步法rt-pcr直接送pcr产物进行测序。8个基因片段的反应程序为:先将提取的样本rna反转录为cdna,50~55℃反转录20~40min;再以cdna为模板进行rt-pcr,rt-pcr反应程序为:95℃预变性5min、95℃变性50s、58℃退火30s、72℃延伸3min,进行35个循环,72℃延伸5min后置4℃保存。实施例2:h5n6亚型禽流感病毒流行毒株gdjm株的全基因扩增及测序结果分析方法:1)以接种h5n6亚型禽流感病毒流行毒株gdjm株37℃培养48小时全部死亡,收获死亡后的spf鸡胚中收获的禽流感病毒的rna,并将该rna反转录为cdna作为模板;2)以上步cdna为模板,利用禽流感病毒基因的pcr扩增引物组ha1-f、ha1-r、ha2-f、ha2-r、na-f、na-r、m-f、m-r、ns-f、ns-r、np-f、np-r、pa1-f、pa1-r、pa2-f、pa2-r、pb11-f、pb11-r、pb12-f、pb12-r、pb21-f、pb21-r、pb22-f、pb22-r(见表1)共12对引物分别进行rt-pcr扩增;将pcr产物用全自动序列测序仪进行测序及拼接。上述rt-pcr扩增反应的体系如表2所示。上述rt-pcr扩增程序为:95℃预变性5min,95℃变性50s、58℃退火30s、72℃延伸3min、进行35个循环,72℃延伸5min后置4℃保存。表2rt-pcr扩增反应的体系序号组成成分用量1buffer5μl22.5mmdntp4μl310pmol/μl上游引物2μl410pmol/μl下游引物2μl5cdna1.5μ
