用于扩增犬瘟热病毒全基因组序列的通用引物组及其应用的制作方法

本发明涉及一种用于扩增犬瘟热病毒全基因组序列的通用引物组及其应用。本发明属于生物技术领域。

背景技术

犬瘟热(caninedistemper)是由犬瘟热病毒(caninedistempervirus)感染犬、狐貉和水貂等食肉动物而引起的一种急性热性、高度接触性传染病。该病发病率高,临床症状多样,感染后期容易继发混合感染,死亡率高达30%-100%。近年来cdv自然感染宿主不断增多,随着人类对犬猫等宠物拥有数量的增多,犬瘟热病毒在给动物养殖业、生物多样化带来了极大损失和危害的同时,还威胁着社会公共安全。

cdv是副黏病毒科麻疹病毒属成员,其基因组为单股负链不分节段rna。从3’到5’端依次是3’端前导序列、核蛋白(n)基因、磷蛋白(p)基因、基质蛋白(m)基因、融合蛋白(f)基因、血凝素蛋白(h)基因、聚合酶蛋白(l)基因和5’尾随序列。其中,h基因是变异率最高的,是cdv野毒株分子流行病学调查的主要靶基因。基于h基因的多样性,cdv可分为asia1、asia2、europe、europeanwildlife、america-2、arctic和america-1型(又称疫苗型)。我国流行毒株主要是asia1,但国内犬瘟热野毒分离株之间均存在核苷酸序列变异,与cdv3、lederle、onderstepoort等疫苗株的核苷酸序列同源率较低,为89%-90%。由于犬瘟热病毒野毒株难以适应vero细胞,而且经过细胞上连续传代之后,经常毒力降低或丢失,因此学者们构建了稳定表达犬瘟热病毒受体-信号淋巴细胞激活因子(signallinglymphocyteactivationmolecule,slam)的vero-slam细胞,大大提高了犬瘟热病毒野毒的分离效率,因此成为目前分离犬瘟热病毒的首选细胞。但犬瘟热病毒野毒分离株在vero-slam细胞上连续传代之后是否会发生毒力下降尚无报道。因此,设计特异性通用引物,能够同时扩增犬瘟热病毒野毒和疫苗毒株全基因组序列,明确犬瘟热野毒适应细胞前后病毒核苷酸变异情况,为人类认识犬瘟热病毒野毒的致病机制,寻找犬瘟热病毒野毒关键毒力位点提供分子依据。另外,及时准确地获取犬瘟热病毒不同毒株全基因组基因序列,有利于追溯犬瘟热发病病源和开展病毒遗传进化分析。同时,也为反向遗传学进行病毒拯救奠定了基础。



技术实现要素:

本发明的目的在于提供一套用于扩增犬瘟热病毒全基因组序列的通用引物组及其应用。

为了达到上述目的,本发明采用了以下技术手段:

本发明发明人分析比对了genbank中已公布的23株犬瘟热病毒全基因组序列,针对保守区设计了11对特异性通用引物,用于扩增犬瘟热病毒野毒株和疫苗株的全基因组序列。通过优化设计的11对引物的工作浓度及退火温度等条件,对本室保存的3株疫苗毒cdv3株、or12株、cdv/r-20/8株,和两株野毒hbf-1株和sd(14)07株进行了全基因组序列扩增。取5μl扩增产物进行1%琼脂糖凝胶电泳,结果显示,11对通用引物对以上五株犬瘟热病毒扩增后,均获得11个大小符合预期的特异性条带。选取疫苗毒or12株和野毒hbf-1株进行全基因组序列测定,与genbank中已公布的序列进行比对,同源性均大于99.0%,证实本发明设计的11对特异性引物能够实现犬瘟热病毒野毒株和疫苗株的全长序列的准确扩增,并获得准确的全长序列。此外,hbf-1是貉源犬瘟热病毒野毒株,sd14(07)是狐源犬瘟热病毒野毒株,可见,本发明设计的11对通用引物能对不同宿主来源的犬瘟热病毒全基因组进行有效扩增,并获得准确的全长序列。

本发明的一套用于扩增犬瘟热病毒全基因组序列的引物组,所述的引物组由11对引物组成,每对引物由上游引物和下游引物组成,所述的11对引物的核苷酸序列分别如seqidno.1以及seqidno.2、seqidno.3以及seqidno.4、seqidno.5以及seqidno.6、seqidno.7以及seqidno.8、seqidno.9以及seqidno.10、seqidno.11以及seqidno.12、seqidno.13以及seqidno.14、seqidno.15以及seqidno.16、seqidno.17以及seqidno.18、seqidno.19以及seqidno.20、seqidno.21以及seqidno.22所示。

进一步的,本发明还提出了所述的引物组在扩增犬瘟热病毒全基因组序列中的应用。

其中,优选的,所述的犬瘟热病毒包括犬瘟热病毒野毒和犬瘟热病毒疫苗毒。

更进一步的,本发明还提出了一种扩增犬瘟热病毒全基因组序列的方法,按照以下步骤进行:

(1)提取犬瘟热病毒的rna;

(2)以步骤(1)提取的犬瘟热病毒的rna为模板合成cdna;

(3)以步骤(2)合成的cdna为模板,分别以所述的11对引物进行pcr扩增,分别获得11条扩增产物;

(4)将步骤(4)获得的11个pcr扩增片段进行凝胶回收后,所有片段均分别连接至平端载体,利用双酶切鉴定出正确的重组子,进行片段序列测定,最后利用seqman进行全长拼接,得到犬瘟热病毒的全基因组序列。

其中,优选的,步骤(3)中所述的pcr扩增的反应总体系中包含以下组分,fastpfupcrsupermix25μl,上游引物1μl,下游引物1μl,病毒cdna2μl,ddh2o补齐至50μl;设定pcr程序为:95℃2min,95℃20sec、按照每对引物相应的退火温度退火20sec,72℃30sec,共进行40个循环,72℃7min;每对引物相应的退火温度如下所示:

seqidno.3以及seqidno.4:退火温度49℃

seqidno.5以及seqidno.6:退火温度61℃

seqidno.7以及seqidno.8:退火温度68℃

其中,优选的,步骤(3)中所述的平端载体为peasy-bluntvector。

相较于现有技术,本发明的有益效果在于:

本发明提出了一种可用于扩增犬瘟热病毒野毒和犬瘟热病毒疫苗毒全基因组序列的通用引物组。使用该引物组能够方便、精准扩增犬瘟热病毒野毒和疫苗毒株的全基因组序列,显著提高了获得犬瘟热病毒不同毒株全基因组序列的效率,缩短了获得其他犬瘟热病毒未知毒株全序列的时间。这将有助于明确犬瘟热野毒适应细胞前后病毒核苷酸变异情况,从而为人类认识犬瘟热病毒野毒的致病机制,寻找犬瘟热病毒野毒关键毒力位点提供技术手段。

以下通过实施例来进一步描述本发明,应该理解的是,这些实施例仅用于例证的目的,决不限制本发明的保护范围。

实施例1用于扩增犬瘟热病毒全基因组序列的通用引物组的设计及合成

根据网上genbank中公布的23个犬瘟热病毒全基因组序列,具体毒株和genbank号如下:01-2689(ay649446)、007lm/b(ab490680)、onderstepoort(af378705)、cdvsy(kj466106)、ln(10)1(kp765764)、98-2654(ay466011)、00-2601(ay443350)、sd(14)7(kp765763)、hlj1-06(jx681125)、98-2646(ay542312)、98-2645(ay445077)、cdv2784-2013(kf914669)、a7517(af164967)、hebei(kc427278)、cdv3(eu726268)、m25cr/h(ab490681)、50cbi/h(ab490678)、011c/h(ab490674)、ps(jn896331)、snyderhill(gu138403)、164071(eu716337)、cdv-rd-jl(kj848781)、cdv-zc(kj994343)。对上述所有毒株的全基因组序列进行比对分析,利用软件primerpremier5.0设计了11对特异性通用引物(序列见表1),用于不同毒株犬瘟热病毒全基因组序列的扩增和测定,预期11个目的条带大小分别为:1100bp、1450bp、1400bp、1900bp、1500bp、1700bp、1500bp、1800bp、1300bp、2100bp和1800bp。

实施例2通用引物在扩增犬瘟热病毒全基因组序列中的应用

1材料与方法

1.1材料

1.1.1毒株

犬瘟热病毒野毒hbf-1株、sd14(7)株,和犬瘟热病毒疫苗毒cdv3株、or12株、cdv/r-20/8株,均由中国农业科学院特产研究所疫病防控研究室保存。

1.1.2主要试剂和仪器

普通pcr扩增仪geneamppcrsystem2700和分光光度计nanodrop2000购自thermo;rneasyminikit购自qiagen公司;superscriptⅲfirst-strandsynthesissupermix购自invitrogen公司;质粒小量提取试剂盒购自axygen;普通pcr试剂盒fastpfupcrsupermix购自transgen;dnamarker5000和dnamarker2000购自takara公司。

1.2方法

1.2.1不同毒株犬瘟热病毒rna提取

根据rneasyminikit操作说明,对不同毒株犬瘟热病毒进行rna提取。具体操作如下:取含有细胞碎片的犬瘟热病毒液200μl,加入350μlrlt使其充分裂解。之后加入等体积的70%乙醇,吹打混匀。取700μl加入到rneasyspincolumn中,置于2ml收集管中,8000g(10000r/min),离心15s,弃流出液。700μlbufferrw1到rneasyspincolumn中,8000g(10000r/min)离心15s,弃流出液。500μlbufferrpe到rneasyspincolumn中,8000g(10000r/min)离心15s,弃流出液。500μlbufferrpe到rneasyspincolumn中,8000g(10000r/min)离心15s,将rneasyspincolumn置于新的2ml收集管中,全速离心1min。将rneasyspincolumn置于新的1.5ml收集管中,在滤膜中间加入40μlrnasefreewater8000g(10000r/min)离心1min,洗脱获得病毒细胞悬液的总rna。

1.2.2不同毒株犬瘟热病毒cdna合成

利用superscriptⅲfirst-strandsynthesissupermix试剂盒反转录合成cdna。以1.2.2中获得的总rna为模板5μl,50mmoligo(dt)1μl,50ng/μlrandomhexamers1μl,annealingbuffer1μl,混匀之后在65℃孵育5min,立即放冰上1min。之后加入2×first-strandreactionmix10μl和superscriptⅲrnaseoutenzymemix2μl吹打混匀,短离心,在50℃孵育50min。

1.2.3犬瘟热病毒全基因组扩增

根据普通pcr试剂盒fastpfupcrsupermix的说明操作,进行pcr扩增。50μlpcr反应总体系中包含以下组分,fastpfupcrsupermix25μl,上游引物1μl,下游引物1μl,病毒cdna2μl,ddh2o补齐至50μl。设定pcr程序,95℃2min,95℃20sec、退火温度(参照表1中预先摸索好的不同引物对的退火温度)20sec,72℃30sec,共进行40个循环,72℃7min。犬瘟热病毒不同毒株所有pcr产物5μl进行1%琼脂糖凝胶电泳,判断条带大小。

1.2.4犬瘟热病毒全基因组序列测定

将野毒hbf-1株和疫苗毒or12株的11个pcr扩增片段进行凝胶回收后,所有片段连接至平端载体peasy-bluntvector,利用双酶切鉴定出正确的重组子,送上海生工进行片段序列测定,最后利用seqman进行全长拼接。将hbf-1全基因组序列与genbank公布的hebei株序列的同源性进行比对。

2结果

2.1犬瘟热病毒全长pcr扩增结果

利用11对通用引物对犬瘟热病毒野毒hbf-1株、sd14(7)株,和犬瘟热病毒疫苗毒cdv3株、or12株、cdv/r-20/8株的cdna进行扩增。取5μl扩增产物进行1%琼脂糖凝胶电泳,结果显示:不同毒株均获得11个目的条带,片段大小与预期一致(见图1-5)。

2.2犬瘟热病毒野毒hbf-1株全基因组序列的测定

对扩增获得的11个片段,琼脂糖凝胶电泳后,进行胶回收纯化。将片段连接至平端载体peasy-bluntvector上,挑取阳性克隆子送上海生工进行序列测定,每个碱基至少测序6次以上,确保序列的准确性。最后,利用seqman软件将11个片段进行序列拼接,分别获得犬瘟热病毒野毒hbf-1株、sd14(7)株,和犬瘟热病毒疫苗毒cdv3株、or12株、cdv/r-20/8株的全基因组序列。与已公开的序列相比,同源率均在99%以上。

其中,获得的犬瘟热病毒野毒hbf-1株适应vero-dslam细胞后的全基因组序列如seqidno.23所示。与2012年genbank公布的hebei株进行全序列比对,发现同源率高达99.8%。

其中,获得的犬瘟热病毒疫苗毒or12株全基因组序列如seqidno.24所示。与2012年genbank公布的onderstproot株进行全序列比对,发现同源率高达99.3%。

以上结果证实,本发明设计的11对引物,能针对犬瘟热病毒野毒和疫苗毒全基因组进行准确扩增,获得准确的全基因组序列。
