本发明属于生物技术领域,具体涉及一种番茄斑萎病毒属病毒(即辣椒黄化环斑病毒基因)及其应用。
背景技术:
番茄斑萎病毒属病毒属于布尼亚病毒科,该科病毒粒子球形、有包膜,基因组为分节段负链rna。番茄斑萎病毒因侵染番茄引起斑萎病害而得名,病毒直径80~120纳米,从包膜伸出许多糖蛋白突起,内有3个螺旋对称的核壳,分别含大(l)、中(m)、小(s)3个rna节段,其中l为负链rna,分别编码病毒的复制酶(rna依赖的rna多聚酶,rdrp)、m为双义rna,编码运动蛋白(nsm)和糖蛋白(gn和gc);s为双义rna,编码核蛋白(np)和非结构蛋白(nss)。根据血清学和生物化学分析,已确定有8个种,另有22个病毒被认为是该属的可能成员。
番茄斑萎病毒属是布尼亚病毒科中唯一侵染植物的属,由蓟马传播,在热带亚热带地区引起经济重要性作物严重病害。近年来,在我国尤其是云南省陆续报道了番茄斑萎病毒属病毒的为害,给农业生产带来严重损失。但侵染引起辣椒黄化环斑病及番茄黄化斑点的病原仍未得到明确鉴定,严重的阻碍了及时快速诊断、防控该类病害。因此,分离、鉴定辣椒黄化环斑病毒及其基因组是对该病害进行快速诊断的前提条件,解决上述问题迫在眉睫,是非常必要的。
技术实现要素:
本发明的目的在于提供一种番茄斑萎病毒属病毒(即辣椒黄化环斑病毒)基因;第二目的在于提供该的番茄斑萎病毒属病毒(即辣椒黄化环斑病毒)基因的应用。
本发明的第一目的是这样实现的,所述的辣椒黄化环斑病毒基因的碱基序列如seqidno:1所示,能够编码病毒的核壳体蛋白(n)及非结构蛋白(nss);或所述的辣椒黄化环斑病毒基因的碱基序列如seqidno:2所示,能够编码病毒的运动蛋白(nsm)和糖蛋白(gn或gc);或所述的辣椒黄化环斑病毒基因的碱基序列如seqidno:3所示,能够编码病毒的复制酶(rdrp)。
本发明的第二目的是这样实现的,所述的番茄斑萎病毒属病毒基因在制备检测辣椒黄花环斑病毒的的引物、探针或试剂盒,或用于制备抗辣椒黄花环斑病毒的抗体中的应用。
所述的辣椒黄化环斑病毒基因在制备检测辣椒黄花环斑病毒的检测试剂盒中的应用。
所述的辣椒黄化环斑病毒基因在制备预防和/或治疗由辣椒黄花斑病毒引起的病害药物或试剂中的应用。
本发明的发明人在对病原一无所知的情况下,通过寄主范围测定、病毒分离、rt-pcr、血清学检测等方法对该病害进行鉴定和分离,完成病毒基因组序列测定,辣椒黄化环斑病毒是发明人首次从感病的辣椒、番茄分离获得的病毒,此病毒的基因组序列信息及功能基因国内外还未见报道。该病毒基因组序列的获得对了解病毒来源、进化过程及分子流行病学有重要意义,同时也为该病害鉴别诊断以及抗病基因的研制奠定了基础,具有巨大的经济和社会效益。
发明人利用生物信息技术包括从ncbi网站上输入关键词番茄斑萎病毒属(tospovirus),通过检索获得相关核苷酸序列,在通过比对,根据比对结果,设计了用于扩增辣椒黄化环斑病毒基因组的简并引物,再利用分子生物学技术包括总rna提取、rt-pcr、克隆、测序等技术,在世界上首次获得了侵染辣椒的辣椒黄化环斑病毒的全基因组序列。除非另有描述,本发明的实施将采用分子生物学、微生物学、重组dna和免疫学的常规技术,这些均是本领域技术人员所知的。在此基础上,完成了本发明。
具体实施方式
本发明人经过广泛而深入的研究,首次获得了辣椒黄化环斑病毒全基因组序列。在此基础上,完成了本发明。
本发明的多核苷酸可以是dna形式或rna形式。dna形式包括cdna、基因组dna或人工合成的dna。dna可以是单链的或是双链的。dna可以是编码链或非编码链。
本发明的基因组全序列或其片段通常可以用pcr扩增法、重组法或人工合成的方法获得。对于pcr扩增法,可根据本发明所公开的有关核苷酸序列,尤其是开放阅读框序列来设计引物,并按本领域技术人员已知的常规方法所制备的cdna库作为模板,扩增而得有关序列。当序列较长时,常常需要进行两次或多次pcr扩增,然后再将各次扩增出的片段按正确次序拼接在一起。
一旦获得了有关的序列,就可以用重组法来大批量地获得有关序列。这通常是将其克隆入载体,再转入细胞,然后通过常规方法从增殖后的宿主细胞中分离得到有关序列。
第一方面,本发明提供了一种核酸,该核酸含有在seqidno:1、seqidno:2、seqidno:3所示的辣椒黄化环斑病毒基因组核苷酸序列。还提供了含有与本文所公开的核苷酸序列有序列相同性的核苷酸序列。根据具体的序列,序列相同性的程度宜大于89%(例如89.7%,90%,91%,93%,95%,99%或更高)。这些序列包括例如突变体和等位基因变体。
本发明还提供了包含本文所公开的一种或多种核苷酸序列片段的核酸。这些片段应包含诸序列中至少n个连续的核苷酸,并且根据具体的序列,n为10或更高(例如,11,12,13,14,15,16,17,18,19,20,21,22,23,24,25,30,35,40,45,50,60,75,100或更高)。较佳地,该片段是一种番茄斑萎病毒属病毒基因组特有的,换言之在其他生物体的基因组中并不存在。更佳地,该片段是番茄斑萎病毒属病毒毒株的基因组特有的。本发明还提供了与本文所提供的核酸发生杂交的核酸。杂交条件如本文下面所述。
本发明还提供了一种核酸,该核酸包含与上述序列互补的序列(例如,用于反义、用于探针、或用于扩增引物)。
当然,本发明的核酸可以用多种方法制备(例如,化学合成、从dna文库、或从生物体本身制得等),并可采用各种形式(例如单链、双链、载体、探针、引物等)。术语“核酸”包括dna和rna,以及它们的类似物,如含有修饰骨架的那些类似物,还包括肽核酸(pna)等。
应理解,因为seqidno:1、seqidno:2、seqidno:3代表了一种番茄斑萎病毒属病毒的完整基因组。
本发明还提供了含有本发明的核苷酸序列的载体(如表达载体、测序载体、克隆载体等)以及用这些载体转化的宿主细胞。
第二方面,本发明还提供了一种蛋白质,该蛋白质含有本文所示的辣椒黄花环斑病毒核苷酸序列中所编码的氨基酸序列。还提供了含有与这些蛋白质有序列相同性的序列的蛋白。根据具体的序列,序列相同性程度宜大于89%(例如89.9%,90%,91%,93%,95%,99%或更高)。这些同源蛋白包括本文所示的辣椒黄化环斑病毒核苷酸序列中所编码的突变体和等位基因变体。
本发明还提供了一种蛋白质,该蛋白质含有序列表中所公开的辣椒黄化环斑病毒核苷酸序列中所编码的氨基酸序列片段。这些片段应包含诸序列中至少n个连续的氨基酸,并且根据具体的序列,n为7或更高(例如,8,10,12,14,16,18,20或更高)。这些片段宜包含该序列的表位。
本发明还提供了编码本发明蛋白的核酸。
第三方面,本发明还提供了含有本发明核酸的核苷酸序列的计算机、计算机存储器、计算机存储介质(如软盘、硬盘、cd-rom等)和/或计算机数据库。较佳地,它含有本文列出的一种番茄斑萎病毒属病毒核苷酸序列。
这可用于分析本文所列出辣椒黄化环斑病毒核苷酸序列。例如,可用于检索以鉴别序列中的开放阅读框(orf)或编码序列。
第四方面,本发明提供了鉴别氨基酸序列的方法,它包括步骤:检索本文所列出的辣椒黄化环斑病毒核苷酸序列中推定的开放阅读框或蛋白编码序列。类似地,本发明提供了此处所列出的辣椒黄化环斑病毒核苷酸序列在检索推定的开放阅读框或蛋白质编码序列中的用途。
第五方面,本发明提供了结合这些蛋白的抗体。它们可能是多克隆的或单克隆的,可用本领域技术人员已知的任何合适方法制得。
本发明的抗体可以以各种不同方式使用,例如用于证实蛋白质的表达,或用于证实蛋白质表达的场所。
本发明提供了辣椒黄化环斑病毒核苷酸序列和其所编码的氨基酸序列。利用这些所公开的序列,可以产生核酸探针试验和表达盒及载体。蛋白质还可化学合成,表达载体可以转入宿主细胞以产生蛋白。纯化或分离的多肽可用于产生抗体以检测辣椒黄化环斑病毒蛋白。而且,宿主细胞或提取物可用于生物试验以分离促效剂和拮抗剂。此外,利用这些序列,人们可检索以鉴定开放阅读框(orf)和鉴定氨基酸序列。
下面结合实施例对本发明作进一步的说明,但不以任何方式对本发明加以限制,基于本发明教导所作的任何变换或替换,均属于本发明的保护范围。
本发明所述的番茄斑萎病毒属病毒基因的碱基序列如seqidno:1所示,能够编码病毒的核壳体蛋白(n)及非结构蛋白(nss);或所述的番茄斑萎病毒属病毒基因的碱基序列如seqidno:2所示,能够编码病毒的运动蛋白(nsm)和糖蛋白(gn或gc);或所述的番茄斑萎病毒属病毒基因的碱基序列如seqidno:3所示,能够编码病毒的复制酶(rdrp)。
如seqidno:1所示的病毒基因序列编码的氨基酸序列如seqidno:4、seqidno:5所示,及氨基酸序列同源性或相似性大于89.9%的序列或分子;如seqidno:2所示的病毒基因序列编码的氨基酸序列如seqidno:6、seqidno:7所示,及氨基酸序列同源性或相似性大于89.9%的序列或分子;如seqidno:3所示的病毒基因序列编码的氨基酸序列如seqidno:8所示,及氨基酸序列同源性或相似性大于89.9%的序列或分子。
本发明所述的辣椒黄化环斑病毒基因序列的分离方法(或制备方法)如下:
1.病样采集及病毒繁殖
感染一种番茄斑萎病毒属病毒(也称为辣椒黄化环斑病毒)的采集,经枯斑寄主昆诺黎单斑分离后机械接种保存于本生烟上。
2.待本生烟发病后取有症状的病叶提取总rna
病样总rna的提取,去感病植物,液氮研磨后,用购自invitrogen的trizol提取病样的总rna,用12µl总rna为模板,1µl100µm下游引物混合,cdna合成体系为20µl,70℃预变性10min后,迅速插入冰上5min,加入5×rtbuffer4μl,10mmol/ldntp2μl,5u/μlm-mlv1μl,40u/μlrnaseinhibitor1μl,42℃延伸90min。以cdna为模板或以带有进行pcr扩增。反应体系为50µl:cdna3µl,上游引物1µl,下游引物1µl,dntp1µl,rtaq1µl,10╳buffer5µl,h2o38µl。反应条件为:94℃下预变性4min;然后94℃下变性1min,55℃退火1min,72℃下延伸1min30s,循环扩增30次;最后72℃下延伸10min。
3.cdna合成:
cdna合成体系为20µl,用12µl总rna为模板,1µl100µm下游引物(表1)混合,70℃预变性10min后,迅速插入冰上5min,加入5×rtbuffer4μl,10mmol/ldntp2μl,5u/μlm-mlv1μl,40u/μlrnaseinhibitor1μl,42℃延伸90min。

pcr产物用uniq-10柱式pcr纯化试剂盒或uniq-10柱式胶回收试剂盒回收,回收的片段即可用于作为探针;同时也可连接到pmd18-t载体上,连接体系:2.5μlligationmix,0.5μlpmd18-t,2μlpcr回收产物,<16℃的条件下连接过夜;42℃热激转化到大肠杆菌dh5α,菌落pcr筛选阳性克隆,测序。
本发明所述的一种分离的dna分子的病毒基因序列为seqidno:1所示或其反义序列中连续的150~3428个核苷酸所构成;seqidno:2所示或其反义序列中连续的150~4781个核苷酸所构成;seqidno:3所示或其反义序列中连续的150~8917个核苷酸所构成。
所述的分离的dna分子序列为seqidno:1所示或其反义序列中连续的300~3248个核苷酸所构成;seqidno:2所示或其反义序列中连续的300~4781个核苷酸所构成;seqidno:3所示或其反义序列中连续的300~8917个核苷酸所构成。

2.pcr
以cdna为模板进行pcr扩增,反应体系为50µl:cdna3µl,上游引物1µl,下游引物1µl,dntp1µl,rtaq1µl,10╳buffer5µl,h2o38µl。反应条件为:94℃下预变性4min;然后94℃下变性1min,55℃退火1min,72℃下延伸1min30s,循环扩增30次;最后72℃下延伸10min。
3.目的基因的克隆及测序
pcr产物用uniq-10柱式pcr纯化试剂盒或uniq-10柱式胶回收试剂盒回收,连接到pmd18-t载体上,连接体系:
42℃热激转化到大肠杆菌dh5α,菌落pcr筛选阳性克隆,送测序公司测序。
下面以具体实施案例对本发明做进一步说明:
实施例1
病毒的繁殖
田间取回的辣椒病样,通过在昆诺黎上进行2次单斑分离,获得纯化的病毒分离物,该病毒分离物保存在本氏烟和黄花烟上,以便用于提取病样的总rna。
rt-pcr
取辣椒黄化环斑病毒感染的本氏烟叶片1g,用trizol提取病样总rna,以此作为模板,进行rt-pcr扩增,其中逆转录引物为:5´-cccggatccagagcaatnnnnnnn,在0.2ml的pcr管中依次加入:5×buffer6μl,3,primer(50u)1μl,templaterna10μl,混匀,70oc变性10min,立即置于冰上5min,加入10mmol/lnntps1μl,amv-l1μl,rnasin1μl,0.1mdtt1μl,depch2o9μl至总体积30μl,混匀,42oc延伸1h。
pcr:根据以下配制pcr反应溶液(50μl体系),包括5μl10xbuffer,2μl10mmol/ldntps,3´、5´primer(5´-cccggatccagagcaatnnnnnnnn-3´,5´-nnnnttttgtttttgttttttgnnnn-3´)各1μl,5μlcdna,1μltaq,补h2o35μl。反应条件为:94oc预变性2min,52oc退火1min,72oc延伸2min30个扩增循环,最好72oc10min。反应结束后取3-5μl反应产物进行0.7%琼脂糖凝胶电泳。
将目的片段割胶纯化,连接到pgem-t载体上,用m13引物通过菌落pcr筛选阳性克隆,获得的克隆送测序公司测序,对含有目的片段的独立单克隆进行双向测定。经过多次反复测序,在平均每个碱基测序约6次的基础上,获得了seqidno1、2、3所示的辣椒黄化环斑病毒基因组全序列,通过序列分析比对确定。
实施例2
对辣椒黄化环斑病毒基因组序列的验证
根据seqidno:1、seqidno:2、seqidno:3所示的核苷酸序列,按每800-1200bp左右长度设计引物,进行pcr反应,对pcr产物进行测序验证。结果表明seqidno:1、seqidno:2、seqidno:3的核苷酸序列是正确的。
以cdna为模板进行pcr扩增,反应体系为50µl:cdna3µl,上游引物10µm1µl,下游引物10µm1µl,dntp2.5µm1µl,rtaq1µl,10×buffer5µl,h2o38µl。反应条件为:94℃下预变性4min;然后94℃下变性1min,55℃退火1min,72℃下延伸1min30s,循环扩增30次;最后72℃下延伸10min。
验证方法:
在ncbi网站的blast页面下,输入测序得到的序列进行blast比对,以验证序列是否正确。
实施例3
检测辣椒黄化环斑病毒的检测试剂盒
利用本发明公布的核苷酸序列,通过原核表达的方式获得目的蛋白,通过免疫家兔获得多克隆抗血清,免疫鼠瘤细胞获得单克隆抗体。用这些抗体进行如下检测。
双抗夹心elisa(das-elisa)
包被捕获抗体每孔加入100μl包被缓冲液(coatingbuffer)稀释的捕获抗体,包含阳性、阴性和空白对照对应的孔,37℃放置3h。
包被抗原将抗体甩去,用pbst洗板4次,拍干。每孔加入100μl的pbst稀释的植物病样粗汁液,同时设置阳性、阴性和空白对照,37℃放置3h。
封闭将包被抗原甩去,同上洗板4次,每次放置3~5min。每孔加入200μl的封闭液(5%的脱脂牛奶或1%的牛血清白蛋白),37℃放置30min。
包被酶标抗体将封闭液甩去,拍干不洗板,每孔加入100μl的pbst稀释的酶标抗体,37℃放置3h。
显色甩去酶标抗体,洗板4次,将底物(对硝基苯磷酸盐)溶于10%的底物缓冲液,100μl/孔,室温显色15-30min。405nm下读od值。
取辣椒黄化环斑病毒感染病样,样品研磨后稀释至10、50、100倍,用上述方法进行检测,结果表明获得的抗体能与感染辣椒黄化环斑病毒的样品阳性反应。
实施例4
检测辣椒黄化环斑病毒的检测试剂盒
基于seqidno:1、seqidno:2、seqidno:3中所示的基因组序列,合成以下pcr引物和探针:
正义引物:序列为seqidno:1中第1300-1320位。
反义引物:序列为seqidno:1中第2400-2420位的互补序列
探针:序列为seqidno:1中第1786-2000位。
制备一试剂盒(检测50次),它含有:浓度为100pmol的正义引物50μl,浓度为100pmol的反义引物50μl,浓度为100pmol的探针50μl,rt-pcr反应液2.5ml。
取辣椒黄化环斑病毒感染病样,样品研磨后稀释至10、50、100倍,用上述方法进行检测,结果表明该探针能与感染辣椒黄化环斑病毒的样品阳性反应。
实施例5
基于seqidno:2中所示的基因组序列,合成以下pcr引物和探针:
正义引物:序列为seqidno:2中第1320-1340位。
反义引物:序列为seqidno:2中第2700-2720位的互补序列
探针:序列为seqidno:2中第1986-2200位。
制备一试剂盒(检测50次),它含有:浓度为100pmol的正义引物50μl,浓度为100pmol的反义引物50μl,浓度为100pmol的探针50μl,rt-pcr反应液2.5ml。
取辣椒黄化环斑病毒感染病样,样品研磨后稀释至10、50、100倍,用上述方法进行检测,结果表明该探针能与感染辣椒黄化环斑病毒的样品阳性反应。
实施例6
基于seqidno:3中所示的基因组序列,合成以下pcr引物和探针:
正义引物:序列为seqidno:3中第1720-1740位。
反义引物:序列为seqidno:3中第3100-3120位的互补序列
探针:序列为seqidno:3中第1986-2200位。
制备一试剂盒(检测50次),它含有:浓度为100pmol的正义引物50μl,浓度为100pmol的反义引物50μl,浓度为100pmol的探针50μl,rt-pcr反应液2.5ml。
取辣椒黄化环斑病毒感染病样,样品研磨后稀释至10、50、100倍,用上述方法进行检测,结果表明该探针能与感染辣椒黄化环斑病毒的样品阳性反应。
