背景技术
本申请要求2002年3月29日递交的美国临时申请No.60/368,687的利益。
本发明涉及基于生物样品的基因表达方案的结肠癌的诊断和预后。
结肠癌是一种异源疾病,包括被认为通过3个主要的分子机制发生的肿瘤1)腺瘤结肠息肉病(APC)基因,或β-连环蛋白基因中与染色体的不稳定性相关的突变,2)在DNA错配修复基因如MLH1、MSH2、PMS1、PMS2和MSH6中的与微卫星不稳定性相关的突变,和含有短的重复序列的基因中的突变,和3)肿瘤阻遏基因的启动子区中的超甲基化诱导的基因沉默。个别的结肠癌的遗传互补似乎是包括遗传不稳定性、特异的突变和基因沉默的不同的结合。通常染色体的不稳定性(CIN)是癌症的共同特征。暗示了一个非整倍体表现型,其中整个的染色体或大部分的染色体丢失或重新获得了。微体的不稳定性(MIN)是在二倍体肿瘤中发现的,在短的重复序列中突变的速度有增加。遗传的不稳定性的两种形式是结肠癌中共同的。
所以,结肠癌具有复杂的起源,并且包括在许多不同的生物途径中的许多相互的作用。在组织学中,用于辅助提供诊断、预后或治疗检测决定的血清标记、组织学和细胞学检测经常不具有需要的可靠性。同样,当利用单个遗传标记(例如,提高特定基因的表达)可能是有用的,而由于癌症的多样性更可能的是,遗传标记组合体(portfolio)是最好的途径。
发明概述本发明是评估结肠癌的存在与否,或确信有结肠癌的人的可能的症状的方法。在本方法中,对病人样品的基因表达的方案据分析可以确定是否病人具有结肠癌,是否病人不患有结肠癌,是否病人可能会患有结肠癌,或对待治疗结肠癌的病人的治疗的应答。
用于实施本方法的材料(article)也是本发明的一个方面。这样的材料包括基因表达的分布图,或它们固定于机器可读介质如计算机可读介质中的表示。
用于鉴定基因表达分布图(profile)的材料也可以包括底物或表面,如微阵列,以捕获和/或指明基因表达的存在、缺乏或程度。
发明详述在组织样品中存在很少或没有特定核酸序列只有很少被发现具有诊断或预后价值。关于各种蛋白质、肽或mRNA的表达的信息在另一方面渐渐地被重视。在基因组本身中具有表达蛋白质、肽或mRNA(如称为“基因”的这样的序列)的很少存在的核酸序列是不能确定是否给定的细胞中表达了蛋白质、肽或mRNA。能够表达蛋白质、肽或mRNA的给定的基因是否是这样的,并且表达进行到何种程度,是由各种复杂的因子确定的。不考虑理解和评估这些因子的困难,测定基因表达可以提供关于重要的事件的出现如肿瘤的发生、转移、程序死亡和其它临床相关现象的有用的信息。可以在基因表达的分布图中发现基因是有活性或无活性的程度的相关指示。本发明的基因表达分布图可用于诊断和治疗结肠癌患者。
样品的制备需要收集患者的样品。用于本发明的方法的患者的样品是怀疑含有疾病细胞(如从结肠样品或外科手术范围获取的上皮细胞)的那些。获得可疑的样品的一个有用的技术是激光捕获显微解剖术(LCM)。LCM技术提供了选择待研究的细胞的方法,使细胞类型异质性引起的可变性最小。结果,可以容易地检测正常和癌性细胞之间的基因表达中的适度的或小的变化。在优选的方法中,这些样品中含有从周边血液提取的循环的上皮细胞。这些可以根据许多方法来获得,但最优选的方法是授予Immunivest公司的美国专利6,136,182中所述的磁性分离技术,该专利引入本文作为参考。一旦已经得到含有需要的细胞的样品,对于适当的方式中的基因,优选地通过微阵列提取和扩增RNA,得到了基因表达方案。
确定基因表达方式的优选方法包括确定可以编码蛋白质或肽的基因产生的RNA的量。这是通过逆转录酶PCR(RT-PCR),竞争性RT-PCR,实时RT-PCR,差示RT-PCR,Northern印迹分析和其它相关的测试完成的。当利用单独PCR反应实施这些技术是可能的时,扩增从mRNA产生的互补DNA(cDNA)或互补RNA(cRNA)并且通过微阵列分析是最好的。许多不同的阵列构型和他们的生产方法是本领域技术人员已知的,并且在下面的美国专利中有叙述5,445,934;5,532,128;5,556,752;5,242,974;5,384,261;5,405,783;5,412,087;5,424,186;5,429,807;5,436,327;5,472,672;5,527,681;5,529,756;5,545,531;5,554,501;5,561,071;5,571,639;5,593,839;5,599,695;5,624,711;5,658,734和5,700,637;这些文献引入本文作为参考。
微阵列技术允许同时测量几千个基因的稳定态mRNA水平,因此是一个用于鉴定如未控制的细胞增殖的启动、捕获或调节等效果的有效工具。两个微阵列技术是目前广泛使用的。第一个是cDNA阵列,第二个是寡聚核苷酸阵列。虽然在这些芯片的构建中存在差异,基本上,所有下游的数据分析和结果是相同。这些分析的产物通常是对标记探针发出的信号的强度的测量,用于检测在微阵列的已知位置与核酸序列杂交的样品的cDNA序列。通常,信号的强度与cDNA,和由此在样品细胞中表达的mRNA的量成比例。许多这样的技术是可得的和有用的。优选的检测基因表达的方法可以在下面的专利中找到,如授予Linsley等人的美国专利6,271,002;授予Friend等人的6,218,122;授予Peck等人的6,218,114;和授予Wang.,等人的6,004,755,这些公开物引入本文作为参考。
通过比较这样的强度对表达水平进行分析。这最好通过产生一个测试样品和对照样品中的基因的表达强度的比例矩阵来进行。例如,来自疾病组织的基因表达强度可以与相同类型的正常组织产生的表达强度比较(例如,有病的结肠组织样品与正常的结肠组织样品比较)。这些表达强度的比例表明了在测试样品和对照样品之间的基因表达成倍地变化。
基因表达方式也可以许多方法表示。最常见的方法是粗(raw)荧光强度或比例矩阵排成树状图谱,其中的纵列表示测试样品,横行表示基因。这样安排数据使具有相似的表达方式的基因相互邻近。每个基因的表达比例是表示成一个颜色。例如,小于1的比例(表示下调)可以表示在图谱的蓝色部分,而大于1的比例(表示上调)可以表示成图谱的红色部分的颜色。商业可得的计算机软件程序可用于表示这样的数据,包括“GENESPRINT”,来自Silicon Genetics,Inc.,和“DISCOVERY”和“INFER”,来自Partek,Inc.的软件。
用于本发明的方法的调节基因表示在表1中。表达有差异的基因表示为在有病细胞中上调或下调。上调和下调是相对的术语,指在一些基线相关的基因的表达的量中发现了可检测的不同(在用于测量它的系统中的噪音的分布之)。在这种情况中,基线是正常细胞的已测量的基因表达。然后利用相同的实验方法,在有病的细胞中的需要的基因对照基线水平上调或下调。在本文中,有病是指打断或打乱,或具有打乱身体功能的适当效能的身体的状态的变化,如细胞的未受控制的增殖所发生的。当人的基因型或表现型与疾病的存在一致时,一些人被诊断有病。但是,进行诊断或预后的行为包括确定疾病/状态组织如治疗性检测。在治疗性检测中,通过比较一个时段的基因的表达确定是否基因表达方式改变或正在改变成与正常组织更一致的方式对给定的治疗方法进行临床判断。
优选地,根据杂交的微阵列探针的强度测量的成倍的变化可以区别上调和下调的水平。产生这样的差别或小于.05的p值,2.0倍的差异是优选的。所以,在说有病和正常细胞中基因的表达不同之前,发现疾病细胞比正常细胞至少产生了2倍多,或2倍以下的强度。差异倍数越大,利用该基因作为诊断越优选。选择本发明的基因表达的方式的基因具有的表达水平能导致产生将正常的或非调节基因区分开的信号,其量可用临床实验仪器可检测的超过背景值。
统计数值可以用于区别调节的和非调节的基因和噪音。统计实验发现,在不同的样品组之间基因的差别最明显。Student的t-实验是有说服力的统计测试的例子,可以用于发现两个组之间的明显的差异。P-值越低,基因在展示不同组之间的差异的证据更加可信。然而,因为微阵列测量一次有一个以上的基因,一次可以进行上万个统计实验。因为这样,似乎偶然看到小的p-值,并且可以进行Sidak校正实验以及任意化/变换实验来调整。T-测试的p值小于0.05是该基因明显不同的证据。更不得不相信的证据是在Sidak校正实验后,p值小于0.05。在每个组的大量样品,在随机化/变换测试后,小于0.05的p-值是最值得相信的差异明显的证据。
可以用于选择产生信号的基因的另一个参数大于非调节基因或噪声,是利用绝对信号的差异的测量方法。优选地,已调节的基因表达产生的信号至少比正常或非调节的基因的有20%的不同(在绝对值的基础上)。甚至更优选地,这样的基因产生的表达方式与正常或非调节基因的至少有30%的不同。
基因可以分成小组,使该组中得到的基因系列的信息提供了进行临床相关判断如诊断,预后或治疗选择的正确基础。这些系列的基因组成了本发明的模式。在这种情况中,该模式支持的判断包括结肠癌。基因表达方式的组合体可以组成实施例3中叙述的基因的组合。如大多数诊断标记,利用足以进行准确的医学判断的最少数目的标记通常通常是令人满意的。这防止了治疗的进一步的分析的延误以及对时间和资源的不恰当的利用。在这种情况中,这样的最小组合体可以组成实施例4的基因的组合。
优选地,建立组合体使组合体中的基因的组合与个体的基因或随机选择的基因的组合相比,具有的敏感性和特异性提高。在本发明中,组合体的敏感性可以反映在疾病状态和正常状态中基因表达显示的成倍的差异。特异性可以反映在基因表达的信号与感兴趣的症状的相关性的统计测量中。例如,标准偏差可以用于这样的测定。在考虑组合体中包括的一个基因组时,在表达测量中的一个小标准的偏差与更大的特异性相关。也可以利用其它的变化程度的测定如相关系数。
确定基因表达组合体的最优选的方法是通过最佳化算式的利用,如广泛用于建立的储存组合体中的平均变化算式。该方法在相同日期的Tim Jatkoe等人的题目为“组合体选择”的在审专利申请中有详细叙述。基本上,该方法要求建立一系列的输入(在财务应用中存储,表达为本文的强度的测量值),将使能接受的输出量最佳(例如,产生的信号),在输出量的变化最小时接收以便利用。许多商业软件程序可以获得用于进行这样的操作。“Wagner相关平均变化最佳应用”指本申请说明书的“Wagner软件″是优选的。这一软件利用了来自“Wagner相关平均变化最佳文库”的功能确定有效的前沿,在Markowitz意义中的最佳组合体是优选的。
这一类型的软件的利用需要待转化的微阵列数据,使它可以存储输出量的方式处理为输入数据,当软件用于它打算应用的财务分析目的时,利用了危险测量。例如,当将Wagner软件与微阵列强度测量结合利用时,可以利用下面的数据转化方法。
基因首先是通过鉴定那些基因来预选的,这些基因的表达显示至少有一些最小水平的差异。如下进行优选的预选方法。选择一个基准类别。通常,这将包括来自不具有感兴趣的病症的群体的基因。例如,如果一个人有兴趣选择一个诊断乳腺癌的基因的组合体,来自没有乳腺癌的患者的样品可以用作基准类别。一旦选择了基准类别,计算基准类别样品的每个基因的基因表达的指示剂的算术平均值和标准偏差。这一指示剂通常是微阵列读数的荧光强度。然后,将计算的统计数据用于计算每个基因的基准值(X*标准偏差+平均值)。这是该基因的基准读数,由此比较所有其它样品。X是配制组合体的人选择的可变的严格度。X的值越高,严格度越高。优选地,X在0.5到3的范围,更优选地2到3,3是最优选的。
然后计算每个实验样品(具有感兴趣的病症的那些)与基准读数之间的比例。然后,为了容易用软件操作数据,将比例转化成基准10的对数值。根据Markman平均变化算法,利用Wagner软件,这样可以使下调基因具有最佳化需要的负值。
具有这些转化比例的预处理数据可以用作输入值,取代通常用于财务分析目的的Wagner软件的财产输出值。
一旦形成有效的前沿,就选择对应于前沿点的给定的输入水平(输出量)或变化的最佳组合体。这些输入或变化是制作组合体的人设定的预定标准。换句话说,寻找最佳的组合体的人确定可接受的输入水平(指示了敏感度)或给定水平的变化(指示了特异性)并且选择了位于对应于输入水平或变化的有效前沿的基因。当选择输入水平或变化时,Wagner软件可以选择这样的基因。为了在存储组合体中存储,也可以在组合体中对每个基因指定一个重量。
通过比较患者样品的组合体中基因的表达与用于建立组合体的不同表达的基因的计算值可以确定是否样品具有组合体诊断的病症。优选地,通过在组合体选择过程中指定该基因的重量,统计组合体中的每个基因的强度值的倍数首先产生了组合体值。然后,根据(Y*标准偏差+基准组的组合体值的平均值)计算边界值,其中Y是具有与上述X相同的平均值的严格度值。然后,将具有比基准类别的组合体值更大的组合体值的样品划分为具有该症状。如果需要,这一方法可以根据已知的统计方法重复进行,用于提高可信水平。
或者,可以重复这一方法直到达到预定的准确率。
组合体的选择的方法和一个未知的鉴定概括如下1.选择基准类别2.计算基准类别样品的每个基因的平均值,和标准偏差3.计算每个基因的(X*标准偏差+平均)。这是将比较的所有其它样品的基准读数。X是可变的严格度,X值越高,严格度越高。
4.在步骤3中计算每个实验样品和计算的基准读数之间的比例。
5.转化比例,使这些比例小于1,是负数(例如,利用对数基准10)。

6.这些转化比例用作输入,取代通常用于软件应用的财产输出值。

或者,首先,通过鉴定那些表达显示一些最小分化水平的基因来预选择基因。在备选的方法中的预选择优选地是基于1≤|(μt-μn)(σt+σn)|]]>给出的阈值,其中μt是已知具有疾病或症状的亚系的平均值,μn是正常的样品的亚系的平均值,δt+δn代表合并的标准偏差。根据例如0.5≤|(μt-MAXn)(σt+σn)|]]>的关系预选择数据也可以利用噪声截断的信号。这保证了根据不同调节预选择的基因是以临床意义的方式区别的。那是在适于测量诊断参数的任务的仪器的噪声水平以上的。对于根据这些规则预选择的每个标记,确定基数,其中纵列代表样品,横行代表标记,每个元素是一个标准化的强度测量值,用于根据|(μt-I)μt|]]>的关系式表达标记,其中I是强度测量值。
设置其它边界条件定义最佳组合体也是可能的。例如,组合体大小可以限制于固定的范围或标记的数目。这可以通过制定更严格的数据预选择规则(例如,8≤|(μt-MAXn)(σt+σn)|]]>而不是0.5≤|(μt-MAXn)(σt+σn)|]]>或利用程序特征如限制组合体大小来进行。例如,一个人可以设置边缘条件,从最适合的10个基因中选择有效的前沿。也可以利用所有预选择的基因,以确定有效前沿,然后限制选择的基因的数目(例如,不超过10个)。
选择组合体的方法也可以包括应用启发式规则。优选地,这样的规则是根据生物学和对用于产生临床结果的技术的理解来制定的。更优选地,它们应用于来自最佳化方法的结果。例如,组合体选择的平均变化方法可以用于许多在患有乳腺癌的患者中不同地表达的基因的微阵列数据。来自该方法的结果将是可以包括在周边血液以及有病的乳腺组织中表达的一些基因的最佳的基因系列。如果用于该测试方法的样品是从周边血液中得到的,在乳腺癌情况中不同地表达的一些基因也可以在周边血液中不同地表达,然后,可以利用推断规则,其中从有效前沿选择在周边血液中不同表达的以外的组合体。当然,该规则可以在形成有效前沿以前,例如通过在数据预选择过程中应用该规则来应用。
也可以应用其它推断规则,但不必定与所讨论的生物学相关。例如,可以应用此规则,仅有给定百分数的组合体可以特定的基因或许多基因为代表。购买到的软件如Wagner软件容易装备这些类型的直观推断。例如,当除了准确度和准确性以外的因素(例如,预算的许可费)对参与的一个或多个基因的满意度有影响时,这也是可用的。
本发明的一个方法包括比较各种基因的基因表达方案(或组合体)进行如上所述的诊断。包括每个基因的基因表达方式的组合体是固定于介质中的,如计算机可读介质中。这可以采取许多形式。例如,可以确定一个表格,其中输入疾病的信号指示的范围(例如,强度测量值)。然后,在表格中可以比较真正的病人资料和这些值确定是否病人的样品是正常的或有病的。在更复杂的实施方案中,表达信号的方式(例如,荧光强度)用数据或图谱来记录。然后,将与病人样品结合利用的基因组合体产生的基因表达方式与这些表达方式比较。然后,将方式比较软件用于确定是否病人的样品具有表示所讨论的疾病的方式。当然,这些比较也可以用于确定是否病人的结果是正常。然后,将样品的表达方式与正常或对照细胞的组合体比较。如果,该样品表达方式与结肠癌的表达方式一致(在没有补偿医学考虑的情况下),那么病人被诊断为结肠癌阳性。如果样品的表达方式与来自正常或对照细胞的表达方式一致,那么病人被诊断为结肠癌阴性。

本发明的基因表达方案也可以与用于癌症诊断,预后,或治疗检测的其它非遗传诊断的方法结合使用。例如,在一些情况中,将如上所述的基于基因表达的方法的诊断效力和来自常规标记如血清蛋白质标记(例如,癌性胚胎抗原)的数据结合是有益的。存在这样的标记的范围包括下面的分析值,如CA19-9,CA125,CK-BB和Guanylyl环化酶C。在一个这样的方法中,血液是周期性地取自己治疗的病人,并且然后进行一个如上所述的血清标记的酶免疫测试。当标记的浓度表示了肿瘤的恢复或治疗的失败,获取样品源进行基因表达分析。当存在一个可疑的质量时,用细微的针吸,然后如上所述分析从该质量取的细胞的基因表达方式。或者,可以从已经移取肿瘤的组织的邻近区域取组织样品。在其它测试方法不明确时这一途径特别有用。

本发明的材料包括用于治疗,诊断,预后和其它评估疾病的基因表达方式的代表。这些组合体代表减少到了可以自动通过机器如计算机可读介质(磁性的,光学的等等)来阅读。材料也可以包括用于评估这样的介质中的基因表达组合体的使用说明。例如,这些材料可以包括具有计算机说明的CD ROM,用于比较如上所述的基因的组合体的基因表达方式。材料也可以具有其中数字阅读的基因表达方式,使它们可以与来自患者样品的基因表达数据比较。或者,表达方式可以在不同代表的格式下记录。图象记录是一个这样的格式。成簇的算式如在上面提到的“GENSPRING”和“DISCOVER”计算机程序中掺入的那些可以最好地辅助这些数据的观察。
本发明的不同类型的生产材料是用于发现基因表达方式的介质或格式化测试。例如,这些可以包括微阵列,其中序列补体或探针固定于基质上,指示感兴趣的基因的序列合并产生了它们的存在的可读决定簇。或者,本发明的材料可以做成试剂盒形式,进行杂交,扩增,和指示感兴趣的基因的表达水平的信号的产生,用于检测结肠癌。
根据本发明制成的试剂盒包括确定基因表达方式的格式化测试。这些可以包括进行测试需要的所有或一些物质例如试剂和指示。
本发明另外是通过下面的非限制性例子说明的。
实施例参考基因库数据库中的Gene ID数目鉴定了本发明分析的基因。这些通常与编码蛋白质或肽的产生的全长核酸序列相关。本领域普通技术人员能认识到,鉴定全长的序列不是观察到的分析点所需要的。即,部分序列或EST可以根据已知的原则来选择,将探针设计成评估对应的基因的基因表达的。
实施例1样品处理和LCM
从已经做了结肠肿瘤外科手术的患者中收集27个新鲜的冷冻组织样品。19个样品是结肠恶性样本,其中8个样品是正常的结肠粘膜。在液氮中冷冻组织一小会儿,在20-30分钟内收集,然后储存在-80℃。对于激光捕获,切割样品(6um),在玻璃片上计数一个切片,在薄膜上(P.A.L.M)上计数第二个,第二个已经固定在玻璃片上(Micro Slides Colorfrost,VWR Scientific,Media,PA)。然后,将在玻璃片上计数的切片固定在冷的丙酮中,用Mayer Haematoxylin染色(Sigma,St.Louis,MO)。病理学家分析样品用于诊断和分级。从附带的外科病理学和临床报告,利用Dukes分类估计临床阶段。在薄膜上固定切片,然后在100%的乙醇中固定5分钟,在曙红/100%乙醇中染色1分钟(100ml的脱水乙醇中100ug的曙红),再次在100%的乙醇中快速浸渍一次,除去游离的颜色,空气干燥10分钟。
结肠腺癌中的两个是1级的,10个是2级的,5个是3级的。一个恶性样品是盲肠的类癌肿瘤,一个是转移的黑素瘤病灶。两个腺癌样品代表了粘膜亚型,一个是指细胞亚型。腺癌的Dukes分期如下Dukes A2,Dukes B5,Dukes C7,Dukes D3。腺癌的6个已经预先辐射治疗。

将在薄膜上计数的组织切片用于LCM。利用与Zeiss Axiovert 135显微镜(Carl Zeiss Jena GmbH,Jena,德国)结合的PALM Robot-Microbeam(P.A.L.M.Mikrolaser Technologie,Carl Zeiss,Inc.,Thomwood,NY)技术捕获大约2000个上皮细胞/样品。还包括在正常粘膜中的周围的基质和在癌症样品中偶然的干扰基质成分。将捕获的细胞放置于100%的乙醇的试管中,保存于-80℃。
实施例2RNA提取和扩增将Zymo-Spin柱(Zymo Reserch,Orange,CA 92867)用于从LCM捕获的样品提取总RNA。在10ul的水中再悬浮约2ng的总RNA,进行2轮基于T7 RNA聚合酶的扩增产生约50ng的已扩增的RNA。
实施例3cDNA微阵列杂交和定量分析利用组成约20,000个人cDNA克隆的一系列cDNA微阵列以测试样品。同时在微阵列上影印约30个植物基因作为非特异杂交的对照。从LCM捕获的细胞的5ug RNA合成Cy3标记的cDNA探针。用Qiagen核苷酸移取柱纯化探针,然后与微阵列杂交14-16小时。洗涤玻片,在扫描之前空气中干燥。扫描cDNA微阵列的cy3荧光,并且将ImaGene软件(Biodiscovery,Los Angeles,CA)用于定量分析。对于每个cDNA克隆,利用双份点和双份阵列获得四个测量值,取强度的平均值。用Generation III Micro-array Spotter(Molecular Dynamics)在氨基-硅烷包被的玻片(Corning)上印迹cDNA。PCR扩增,纯化(Qiagen PCR纯化试剂盒)cDNA,并且与10M NaSCN影印缓冲液1∶1混合。在杂交之前,在异丙醇中,室温下温育微阵列10分钟。在95℃温育探针2分钟,在室温下5分钟,然后加到3个重复的玻片上。用DPX(Fluka),在玻片上封闭覆盖的玻片,并且在42℃温育过夜。然后,在55℃,在1×SSC/0.2%SDS和0.1×SSC/0.2%SDS中洗涤玻片5分钟,在0.1×SSC中浸渍,并且在用GenIII阵列扫描仪(MolecularDynamics)扫描之前干燥。用AUTOGENE软件(Biodiscovery,Los Angeles)分析每个点的荧光强度。
在与每个芯片上100的值相当的75%的百分数时的强度读数线性归一化的芯片强度。通过分开那个基因的强度读数,通过在所有的样品上介导基因的表达值将芯片上的每个基因的本身标准化。在簇化之前,至少在一个样品中不具有100或更大的强度读数的基因过滤掉,以便限制影响相似度量的背景。选择一组6,225基因进行成簇分析。利用相关性进行级梯簇化作为相似性的测量,这将显示阳性变化的基因的样品组合在一起,同时不考虑任何负变化(SiliconGenetics,Sunnyville,CA)。然后,将每个树状图中的主要的结考虑为一个样品的亚组。通过将每个肿瘤亚组与正常的组比较,鉴定了不同地表达的基因。选择是根据1≤|(μ1-μn)(σt+σn)|]]>的算式给出的噪声测量阈值的信号来进行的,其中μt是平均值肿瘤亚系,μn是正常样品的亚系的平均值,δt+δn代表合并的标准偏差。对于包括在顺式配对比较中的基因,基因的强度读数的变化的组内系数小于0.33。对于上调,肿瘤组的中位值比正常组的中位值大于或等于2,对于下调,小于或等于0.5。如果一个基因符合所有规则,就选择它。在结肠癌中一致地认为不能调节的是在所有的比较中选择的基因。利用假设不等的变化的T测试来计算统计意义的p-值。利用软件包(Partek, St Louis,MO)将设置簇化的基因进行基本成分的分析(PCA)。然后,将数据设计在减小的3维空间中。用设计的表达水平代表正常的和肿瘤结肠样品。
设计具有大的上调差别的基因的表来区别肿瘤和正常的样品。用0.5≤|(μt-MAXn)(σt+σn)|]]>作为噪声截止的信号预选择123个基因。比例等于或大于1.5是上调的最小规则。如果存在0.9≤|(μt-μn)(σt+σn)|,]]>这些基因也包括在其中。建立四个基因的组合体,每个在肿瘤和正常细胞之间至少具有3倍的表达差异。
