本发明涉及生物技术领域,尤其涉及高通量测序技术,具体涉及一种针对高通量测序SNP后所选择的生物信息分析技术进行评价的方法。



背景技术:

单核苷酸多态性(Single Nucleotide Polymorphism,SNP)分析是目前研究基因功能,寻找与疾病相关的基因及其突变位点,以及进行遗传连锁分析的一种重要的研究手段,高通量测序SNP是SNP分析方法中的一种经典技术。

近年来,随着基因组高通量测序技术的快速发展,极大地推动了生物医学、生命科学等领域的发展。目前基因组高通量测序技术已经应用于临床,譬如家系遗传病遗传学诊断、产前遗传诊断、胚胎植入前遗传诊断和肿瘤等复杂疾病个性化医疗等,同时越来越多研究者采用高通量测序来进行科研。

但是,高通量测序后生物信息分析的流程方法参差不齐,且信息分析后的数据结果的可信度也参差不齐,最关键的问题是数据分析完后,大量的数据堆积在一个文件中,很难直接评估分析结果的好坏,一般都要等实验验证后才能确定所采用的分析流程方法的好坏和数据的可靠性。

高通量测序技术要在临床广泛应用,除了测序技术的不断更新外,其中最为重要的环节就是生物信息分析的准确性和可靠性,如何评价大量数据经复杂分析流程出来的结果是否可靠,目前唯一方法是进行大量位点的实验验证,验证结果不好,再重新进行信息分析;或很多研究直接采用更严格的筛查条件来过滤更可信的SNP并实验验证,这样验证的准确性会很高,但不足之处是会导致很多可能有用的信息丢失。

因此,开发一种能直接评估信息分析流程方法好坏和数据可靠性的方法十分重要,对高通量技术在临床中的应用具有重要意义。



技术实现要素:

本发明的目的在于针对现有技术的不足,提供一种可以对高通量测序SNP后所采用的生物信息分析技术进行快速、直观、有效评价的方法。

本发明的上述目的是通过如下方案予以实现的:

为了快速有效地验证高通量测序SNP后所采用的生物信息分析技术是否准确,分析数据是否可信,本发明人从人类参考基因组hg19的保守区域中获得保守序列,并在该保守序列上人为设计SNP,然后对含有人为设计SNP的序列进行随机生成双末端测序序列(Pair-end Reads),再对生成的序列文库进行验证和筛选,最后筛选得到134条核苷酸序列(如SEQ ID NO:1~SEQ ID NO:134所示),这134条核苷酸序列每次随机产生的序列文库中都一定会包含有402个SNP位点;所述402个SNP位点是rs.hy00001~rs.hy0000402,具体信息如表1所示。

本发明人用这已知402个SNP的134条核苷酸序列作为内参,对生物信息分析技术的合理性和数据可信度进行评价,具体技术方案如下所示:

一种针对高通量测序SNP所用生物信息分析技术的评价方法,该评价方法具体包括如下步骤:

步骤1

将如SEQ ID NO:1~SEQ ID NO:134所示的134条核苷酸序列随机生成100层双末端测序序列;

步骤2

将步骤1得到的所有序列和待生物信息分析的高通量测序序列一起采用生物信息分析技术进行信息分析,然后对信息分析结果进行检验,根据检验结果评价该生物信息分析技术的准确性和数据可靠性。

上述评价方法中,如SEQ ID NO:1~SEQ ID NO:134所示的134条核苷酸序列随机生成100层双末端测序序列,这随机生成的序列文库中必然包含有本发明已知的402个SNP位点(rs.hy00001~rs.hy0000402),因此,将步骤1得到的所有序列和待生物信息分析的高通量测序序列一起采用生物信息分析技术进行信息分析,然后对信息分析结果进行检验,所述检验内容就是看信息分析结果中本发明已知的402个SNP位点(rs.hy00001~rs.hy0000402)的检出率和准确率,若402个SNP位点的检出率<95%,则说明该生物信息分析技术的准确率和数据可靠性均不好,需优化;若402个SNP位点的检出率≥95%,再看其SNP的基因型是否和表1中402个SNP的基因型吻合,若基因型的准确率<95%,则说明该生物信息分析技术的准确率和数据可靠性均不好,需优化;若402个SNP位点的检出率≥95%,且其基因型和表1中402个SNP的基因型相比准确率≥95%,则说明该生物信息分析技术的准确性和数值可靠性好。

上述评价方法中,将如SEQ ID NO:1~SEQ ID NO:134所示的134条核苷酸序列随机生成100层双末端测序序列,所述随机生成100层双末端测序序列采用本领域技术人员的常规操作即可。

上述评价方法中,生物信息分析所采用的模板为人类参考基因组hg19。

与现有技术相比,本发明具有如下有益效果:

1.本发明的评价方法适用于任何高通量技术测序数据的SNP分析流程方法和分析数据可靠性的评估,适用性广;

2.本发明的评价方法可以在SOP(标准操作流程)条件下直接对分析数据进行评估,相对于常规的流程(先信息分析后,再实验验证后才能确定信息分析流程的好坏及数据的可靠性)可省去大量不必要的验证时间和成本。

具体实施方式

下面结合具体实施例对本发明做进一步地描述,但具体实施例并不对本发明做任何限定。

实施例1 134条核苷酸序列的获得

本实施例给出如SEQ ID NO:1~SEQ ID NO:134所示的134条核苷酸序列的来源,试验中所采用的方法均为本领域技术人员的常规操作,具体步骤如下所示:

步骤1.寻找人类参考基因组hg19的保守区域

以人类参考基因组hg19中两两dbSNP(寡核苷酸多态性数据库database of SNP)间在同一染色体上间隔距离大于400bp并且落在外显子区域上的区域初步设定为保守区域,并按照dbSNP的位置提取两个SNP间的序列,得到的序列大于400bp并且不含有模糊碱基(N),一共找到778个保守序列。

步骤2.Blat验证

用工具Blat验证步骤1的778个保守序列在人类参考基因组hg19的保守性,确保序列能够在基因组上唯一比对;将比对长度大于原序列的90%,同源性大于等于99%定义为与基因组比对匹配,将具有多重比对的序列去掉,则最终从这778个保守序列中得到232条唯一比对的序列。

步骤3.Bowtie2验证

将步骤2得到的232条序列进一步用Bowtie2验证,人类参考基因组同样为hg19,建模之后比对,最终从这232条序列中得到205条唯一能够比对到基因组的序列。

步骤4.去除Y染色体的序列

由于Y染色体研究不全,Y染色体上存在很多不确定的序列,为了排除不必要的干扰将Y染色体的全部去掉。

将上述步骤3得到的205条序列去除含有Y染色体的序列,则最终从205条序列中得到154条序列。

步骤5.设定SNP

以步骤4得到的154条序列为试验对象分别设定SNP,SNP的设定方法是:将每条序列的中间100bp的区域设定3个SNP,其中一个为杂合SNP,两个为纯合SNP;中间位置设置一个SNP(设定为杂合SNP),然后在中间SNP的上下游50bp各设置一个SNP(2个SNP设定为纯合SNP)。

步骤6.随机Reads的生成、验证和筛选

将步骤5已经设定好SNP的154条序列每条随机生成100层pair-end reads,将全部生成的reads用bowtie2比对到人类参考基因组hg19;由于每个序列的设定文库也有可能是多重比对序列,所以要将有多重比对reads的产生序列去除,则最终从154条序列中筛选出135条序列。

步骤7.第二次排除和筛选

将步骤6筛选得到的135条序列重新生成pair-end reads,用bowtie2比对之后再用samtools和bcftools寻找步骤5设定的SNP,结果发现135序列中有一条序列因为snp位于重复碱基边缘而没有寻找出来(AAAA t/a TTTT),将该条序列排除后,则最终得到134条序列,其核苷酸序列如SEQ ID NO:1~SEQ ID NO:134所示。

对上述134条序列进行重复验证,确保其每次随机产生的reads都能产生402个我们设定位置的SNP;所述402个SNP位点是rs.hy00001~rs.hy0000402,具体信息如表1所示。

实施例2高通量测序SNP生物信息分析流程和数据可信度的评价

本实施例待生物信息分析的对象为:

(1)样本:3个人的外显子高通量测序序列;

(2)内参:实施例1的134条序列。

本实施例采用生物信息分析技术是先用bowtie2比对,再用samtools生成SNP。

本实施例的评价方法,其具体步骤为:

步骤1

将3个人的外显子测序数据分别随机抽取得到90层pair-endreads;

将实施例1的134条序列随机生成含有设定SNP的100层pair-end reads;

步骤2

将步骤1的所有序列用bowtie2比对到人类参考基因组hg19(bowtie2参数为:bowtie2-D 20-R 3-N 0-L 20-i S,1,0.50),将筛选出来的unique reads用samtools生成SNP(samtools的参数使用默认call snp的参数),然后对生成的所有SNP进行检验,具体内容是检验我们设定的402个SNP(rs.hy00001~rs.hy0000402)在生成的SNP中是否能够检验出来,并且检验出来的SNP是否与我们设定的SNP基因型是否吻合,检验结果如表2所示。

从表2可以看出,在所有生成的SNP中,402个SNP(rs.hy00001~rs.hy0000402)的检出率均大于97.5%,且准确性均达到100%,因此说明本实施例采用的生物信息分析技术的准确性和灵敏性都非常高,数据可靠性也很高。
